Running - really more full cardio IMHO since the upper body is involved. Injury prone for achilles, etc.

Bike - easier on body. Seat can cut off blood flow in the crotch area, look into special seats. No upper body unless you get the hand pedal things.

My suggestion: do both.

When in positions two (standing upright) and three (standing while leaning over the bars) I'd argue that spinning works the upper body just as much as running (which isn't alot IMHO). As for blood circulation, problems vary with anatomy. For most getting out of the saddle (standing) 1 minute out of every 15 spent spinning is sufficient to avoid circulation problems.
